The protein folding problem — predict the final 3D shape from the sequence of amino acids alone — sat unsolved for half a century. It was a grand challenge of biology, the kind of thing careers were spent on without cracking. The instructions were right there in the genome; reading them into a shape was the wall.
Then the wall came down, fast. Beginning around 2018 and decisively in 2020, an artificial-intelligence system called AlphaFold, built by DeepMind, learned to predict protein structures with accuracy rivaling years of painstaking lab work — and then did it for essentially every known protein, hundreds of millions of them, releasing the database to the world. In 2024 the Nobel Prize in Chemistry honored this work and the related feat of designing entirely new proteins from scratch. It is one of the genuine scientific triumphs of our era. And here is the humbling part: predicting the folded shape is not the same as understanding how the folding happens. AlphaFold tells us the destination with uncanny accuracy; it does not fully tell us the road — the actual physical pathway, the intermediate steps, the dynamics by which the chain finds its fold in real time. Those remain partly open. And the dark side of folding is wide open: when proteins misfold, they can clump into the plaques implicated in Alzheimer's, Parkinson's, and the prion diseases — and predicting, preventing, and reversing that misfolding is an unsolved frontier where people are suffering now. We have learned to read the answer without yet mastering the process, or its failures.
Paul tells the Ephesians, "we are God's masterpiece" — the Greek word is poiema, a made thing, a work of craft, the root of our word "poem." It is one thing to admire a masterpiece; it is another to discover, as we have, that we can now predict its surface form with a machine and still not understand how it comes to be, or why it sometimes fails. That gap is the whole thesis in miniature. We cracked a fifty-year problem and found two more waiting behind it: how the fold actually happens, and why it fails. We have learned to read the shape of the masterpiece off its sequence — and discovered that reading the answer is not the same as knowing how it was written, or how to restore it when the writing goes wrong.
There is a real temptation, in a season of dazzling AI progress, to feel that mastery is finally within reach — that what can be predicted has been understood, and what's understood has been exhausted. The protein quietly refuses that. We can now compute the shape of the masterpiece and still stand before the mystery of how it folds and why it breaks. If you are living in a misfolded place — a body or a mind or a life that isn't taking the shape it was meant to — hold this: the same word that calls you poiema, masterpiece, goes on to say "created us anew in Christ Jesus." The Designer who wrote the fold is also, in the gospel, the one who refolds what has gone wrong. That second creation is the one He staked Himself on.
